The only “proof” you have is that you’re asserting it repeatedly, that is to say, none at all.
 
Riddle me this: Why didn’t her supposed Cozy Glow “disguise” appear in Mean Six, when that would’ve been simpler, and why didn’t Cozy Glow display any noticeable contempt for Starlight (from what I’ve heard, she showed no signs of being Chrysalis), when Chrysalis couldn’t pull that off one episode later (going something like “ugh, fine” when asked if she’s gonna take a pic of Starlight)?
 
Face it, there’s zero evidence in favor of this theory, and you could convincingly argue there’s evidence against it.

Maybe his plan is to infiltrate the school. Before The Mean Six, Chrysalis showed no interest in the Elements of Harmony or the Tree of Harmony (she gets her power absorbing love, not friendship) so I guess she just saw them as useful for her plans when the CMC spoke to her about them.  
Besides, if she wants to take revenge on Mane 6 and Starlight Glimmer, what better way than to grab them something that they created with so much work, the school, like they snatched her kingdom?

Sadly, there’s sufficient evidence against this.

Yeah, that doesn’t make sense in light of The Mean Six. If that were the case, she would have to start her Cozy Glow plan, stop it for her Shutterbug plan, then resume her Cozy Glow plan afterwards. Besides she says in The Mean Six that her goal is to get control of the Elements of Harmony so she can get revenge on Starlight Glimmer and take over Equestria. How would taking over Twilight’s ridiculous “school” help with that?

I’m not sure.
