It’s probably because the source of their magic comes from the Mane Six.

Sci-Twi becomes a unicorn, you know that now that contradicts the previous movies … well maybe the wing was only temporarily, because in EG 3 absorbed the magic of the Rainbooms and after obtaining the geodes, the magic of Sci-Twi was regulated to the power of a normal unicorn.

Did anyone noticed that she has wings when she’s ponied up but as pony doesn’t?
