To be fair, Discord didn’t actually planned for Sombra to get greedy and try to conquer all of Equestria, I bet he was just planning to have him be beat on Crystal Empire.

I’m more perturbed that the Tree House didn’t play any major role in the finale. Trixie and the student stake shelter in the basement of the school in Ponyville instead.

Not according to the Transcript on the MLP FIM Wiki. I mean they could have missed something but don’t remember that either. The tree of Harmony only has three lines of dialog in the whole episode: Tree of Harmony: Good. You have all answered my summons.
 
Tree of Harmony: I am not Twilight. I am merely the messenger. You all must hurry. The Tree of Harmony needs you
 
And Tree of Harmony: Because of you. The spirit of the Treehouse would have perished without your selfless deeds and caring. Whenever you seek solace, come here. Your friendship, and the friendship of future generations, will always be safe within these walls.
 
Plus Twilight says that: Twilight Sparkle: The Tree has always been good at surprises. When Star Swirl planted the Tree’s seed, he didn’t even know what it would grow into. I guess the Tree is still alive, changing and adapting to be whatever Equestria needs.
 
Nothing there implies its power is running low or anything like that and the end clearly implies that what the student six did saved the tree and the spirit of it.

She said that these were her last remainings of magic. She is gone now and that why she didn’t even appear in the finale.

But The tree of Harmony isn’t actually dead its just the Tree House now. What do you think is keeping the Everfree Forest in check? Also Treelight Sparkle showed up at the end of Uprooted so that form is still around.
