This part really disturbed me. They’d spent the previous episodes making the Triad sympathetic, then spent the finale trying to make them as monstrous as possible. Their punishment came across as too harsh. Really, the ponies came across as really vindictive throughout Season 8 and 9.  
Hopefully the comics will fix it. But then, those are hit and miss…

I don’t think Chrysalis was really feeling fear in that moment, so much as she was just pissed off beyond all reason that she’d lost again. She’s kind of the opposite of rational when things go horribly wrong, unlike Tirek and to a lesser extent Cozy (who’s held back by immaturity, but saw the writing on the wall this time).
 
I think the moment she’d felt fear with was when she’d escaped the confines of the giant cupcake, and realized that Celestia and Luna were staring her down, that she wasn’t going to pull a To Where and Back Again a second time, and get away, with the other two in tow this time.
