Well, being an MLP movie, they’re never going to say he is dead. But there are some clues:  
  • The music goes a bit sadder for a bit, when the camera pans to a table with a photo of him, his glasses in their case and his pendant  
  • Sunny says “I hope you were here, dad” in a particularly sad voice  
  • A scene at the end goes a bit more emotional than it should, when the camera shows the almost destroyed photo of him and Sunny, suggesting it is the last thing she has to remember him
     
    Yeah, somebody could still think he might be still alive, but come on… RIP

I may not have been very careful in some of the movie scenes and so I may not have noticed, but in the movie do they say something that confirms that he is really dead or he is disappeared so he is just supposed to be dead?  
Because otherwise I have this idea that he might just have gone on an expedition since he was doing research on “the Ancient Equestria” and for some reason he hasn’t come home yet and Sunny just thinks he’s dead. If that’s the case he could still be alive and reappear in the series.

The first minutes of the movie are going to be amazing! Cute filly sunny, ancient Equestria history and amazing “Gonna be my day” song :)
