To add to this: while the original “Derpygate” was going on, S3 was still in the process of being animated, so they probably gave DHX/Top Draw orders to remove Derpy from S3, just to play it safe.
 
Meghan however, has said that Derpy will be appearing in S4. (inb4 “don’t believe her lies” and such)

They know she’s a gold mine, and that bronies will eat up any/all merchandise including her. It’s just unclear so far what exactly their stance is with having her in the show.
