When an Alicorn transfers all their magic to another, they lose their Cutie Mark until their magic is restored.
 
The villain drains unicorns/Alicorns of their magic, thus costing them their Cutie Marks forever, and that is why the Princesses transfer their magic to Twilight for protection, and the villain, enraged at being denied their magic, casts them into Tartarus as punishment until he finds who they gave their magic to, and either takes it back, or is vaporized himself.
