It’s easy to appear better when a) it’s allowed to be serial rather than episodic, and b) the episodes are only 11 minutes long. But that’s not to say it’s worse, only to say it’s apples and oranges. (I’d say apples and strawberries, but apples actually are better, if you mean better at being disgusting.)
MLP has superior character design and other artwork. And individual episodes are generally better, because they’re twice as involved and they have a much larger cast to work with. SU has a better overall plot, because MLP was specifically made not to have an overarching plot, to provide leeway for episodes to be shown out of order. I don’t think either has a clear edge in characterization, both have very endearing protagonists and very miserable villains, with good redemption arcs where appropriate. MLP has had a couple bad redemptions too, but they’ve had a lot more of them, so it’s hard to say their hit/miss ratio is actually worse.
Personally, I think MLP is better, but I tend to favor characters over plot. Overall, though,
