I think the Kirin are an early phase of the species, similar to Homo Erectus to the Homo Sapiens.

And that just killed your argument. There isn’t any other representation of the qilin/Kirin in folklore and mythology, other than the magical unicorn-like being. Meanwhile, there are lots of magical horses.

I just realized I missed a very important detail:
Kirin have two digit hooves. That would make’em part of the order Artiodactyla, more closely related to cows, deer, sheep and giraffes than to ponies, donkeys and zebras, who are Perissodactyls. That would make them as closely related as humans are to lemurs at best, or to mice at worst.
