Or maybe it’s because the writers need to find a way to disable them so that the threat the mane 6 are facing seem like legitimate threats, even though with their power, could probably easily win, kind of like old superman comics.

so what’s stopping the dragons from just flying overhead pony population centers?
can’t blast them with radiation since it doesn’t discriminate between targets and the meteors are useless since it’ll hit ponies as well.

The funny thing is I had a similar idea ever since Dragonshy.
I mean Rarity is actually going “You should go out there and show (the scales) off and it could easily means the dragon would go in a rampage to show his “might”.

Well, sure it would be her problem too, but at the same time Celestia and Luna care for all of their subjects, so they would at least do something to prevent that from happening.
…And in retaliation, Celestia increases the solar radiation from the sun while it is over the dragons, bombarding them with lethal radiation, and Luna calls down meteors from space to totally wipe out any land the dragons have.
“Well did you KNOW any ponies before this?”
“What does that matter?”
“But…”
“Besides, I need to wipe out any compensation I might have.”
