I remember reading somewhere that IRL mares can choose whether or not accept a stallion’s sperm and become pregnant (if only humans had this ability). I don’t know if this is true or not (I’m neither a farmer nor a zoologist), but, if it is, I see no reason to assume that the same thing doesn’t apply to cartoon horses.

Only the show is officially canon to the show. The comics are “optional canon” that can be taken or left except for where they contradict the show (which they do quite a lot.)

As for the “forth” scenario this seems very convoluted and thus unlikely to me. The tone of the show doesn’t mean anything as plenty of bad stuff happens in the comics like ponies lifeforce being sucked out of them and in the show things like ponies turning into trees or statues are implied. They just can’t directly say anything like that because it’s a kids show.  
Also, banish and sent back are very broad terms. A Paladin “banishes” his foes. A villian could threaten a hero by saying they are going to sent them back to the void aka unmaking them. Like sending them back to the mirror pool could just mean undoing the act that created them in the pool.  
Heck, Twilight herself might not even know what exactly happens as it is often the case with magic in this show which is unpredictable to the caster and those who do not even fully undertsand the spell they are casting. She might just be happy to have them gone and not think of the implications or consequences ahead of time. Ponies don’t seem to do that anyway.

I said that lightheartedly, a mood that is obviously not mutual. As for those three scenarios:  
1 is stated to be untrue, they are merely banished.  
2 and 3 leave them in no worse a position they were in to begin with - they were sent “back,” which implies that is the world they came from, and there’s no reason to believe it was negative from their perspective.  
Thus, there is a 4th option you appear to have not considered - that they are perfectly content in their realm, which I consider most likely given the tone of the show. The implication I got is that the “clones” live in an alternate mirror world, and the Mirror Pool doesn’t create them, but allows them to manifest in Equestria by giving them the shape (and the basic personality) of a pony on that side.
 
Saying I don’t think is a bit of a hollow assumption itself.

You also make the assumption the clones existed before Pinkie created them. How would that even work? Even if that were the case they were beings with a consciousness and feelings afterwards.
