She hasn’t noticed pony Flash in other times he cameod. The only time I recall she noticed him was in the first Equestria Girls movies. Don’t know why this is such a big deal.

Well, you know it could be a pony that resembles Flash. The real Flash could be in the Crystal Empire for all we know. He hasn’t shown up for a while in the Mane series.
 
So this very well could be that Sunset was taken aback by how closely he resembled Flash Sentry. Or you could think of it as an error. Either way is okay to think.

Not the first time an error like this happened. It happens quite a lot to Background Ponies and sometimes even the main cast.  
 
For example, they sometimes give Twilight Pegasus wings intead of her bigger Alicorn ones.  
 
They also forgot Bulk Biceps’ itty bitty wings in the movie for one scene.

even the animators forgot he was a Pegasus, pony flash is more forgettable then wallflower.

Either Flash has been transferred to Canterlot, or he’s on a library errand for Princess Cadance or Sunburst.
 
Even if they’re not a romantic couple, I don’t see why Flash and Twilight couldn’t share an offscreen friendship.
