They had Discord, the god of chaos. That's the equivalent of having the elements and they didn't know about the throne meaning they took a risk for Discord who was more dangerous but then didn't for Chrysalis.
Yet we are not shown that he has a way of tracking Fluttershy he just teleports to her location and we have seen him teleport to random locations before.
{Rewatched that scene} I concede on that, she was in it for power and was a tyrant. However Discords only tore the world apart and caused misery because he could and thought it was fun. Yet he was still given a chance on his own terms no less with positive reinforcement and before he could free himself something they had plenty of time to do with Chrysalis or her hive.
