IIRC the Journal of Two Sisters said that Starswirl was up to some time travel shenanigans before disappearing. So yeah the only official word we have on him is that he did in fact disappear.
^Right up until the show inevitably gives fuck all about its EU again and just say he was probably just like crashing on Celestia's couch for the last millennium or something.^
