They actually considered using him in the finale movie (which became "Aladdin and the King of Thieves," which surprisingly, was actually one of the few good Disney "straight to video sequels") and they were going to reveal he, and Aladdin are brothers, (cue SW reference) but they decided to distance the movies from the TV series, for those that haven't seen the series. (Regardless a few characters from the show cameo at the wedding.)


 
Funny thing is, originally "Return of Jafar" was not meant to be a sequel. It was originally the 3-part pilot for the TV show. (Hence why it introduced Abis Maul AKA the Aladdin version of George from "Seinfeld.") Similar to how other Disney Afternoon shows started with multi-part episodes.  
You can even tell, because it's only 66 minutes long, (about as long as 3 episodes without commercials) and when the show aired on the Disney Channel (prior to syndication) the intro had clips from the "Return of Jafar."
