The strong reaction from the fans was mostly towards Rarity's new manestyle and the apparent magical qualities of manes in general as opposed to the fact that Rarity lost her mane (which was already implied by the episode title and all but confirmed in the build-up to the catastrophe). As for Fluttershy, her sucatcumbhing to a fatal (in the MLP sense) disease didn't elicit the same type of reaction because that development wasn't the main the focus of the episode; rather, it was just one more layer and complication to an already ongoing conflict.
