It may not have recognized the danger when she first tapped into it to activate the time loop (even here it was slow to react to the evil Mane 6, they each had to touch it first), and from there the only way to stop the loop was for Starlight to give up. Its the living spirit of the land, but it may not have conventional intelligence.
Or, it may have been counting on Twilight to use the events to redeem Starlight, and thus chose not to intervene until that had happened. The Tree's main goal seems to always be to expand the influence of the magic of friendship and gain allies.
