Well the comics ARE canon in that they are licensed by Hasbro. They are their own canon that is separate from the show. The show is canon within the comics, but the comics aren't canon within the show, so similar to Star Wars, which has different canons coming out its ears.  
Equestria Girls is similar. They've been careful that the events of EG never affect the main canon.
