As I understand it a Purity Sue has flaws but they are more endearing and often insubstantial.
But becoming an alicorn is Mary Sue territory since one of the hallmarks of a Mary Sue is that the story and the characters exist to trump her up.

Twilight is even more antisocial than Luna, and Celestia was interested in Twilight because she would be able to use the Elements to restore her sister.
Luna makes much more sense as a replacement for Celestia.
She’s completely antisocial and had been for a while. Plus there’s still the fact that she was Nightmare Moon when she took Twi under her wing.
Even if Celestia was going to retire, why train Twilight for that instead of her sister, who is older, more powerful, and more experienced?
Why would a leader take on a student and give her so much attention? I pretty much figured she was grooming a successor.

Those are her best traits, makes her adorable.
