All of this. Also, even if Scootaloo cannot generate lift on her own for some bizarre reason, the show has already established several ways to fix that:
 
-Hold on to a cloud and use it as a flying scooter. Problem solved.  
-Magical propeller, like the one Tank uses. I don’t care what you say, if the damn turtle can fly, so can Scoots.  
-Freaking MAGIC. Like, have Twilight cast a spell or something. She managed to get Rarity airborn, for crying out loud.

Hold on…I posted something about this somewhere…here it goes:
 
This is where I disagree with Faust, because Scootaloo not being able to fly is kinda stupid.
 
Why?
 
Preposition 1: Her wings provide some form of locomotion
 
Preposition 2: Muscular Pegasus Stallion #whatever (aka “Snowflake”) also has tiny wings, and is able to fly
 
Therefore we can conclude that any realistic reason for Scootaloo not being able to fly is impossible given the setting.
 
If it were some form of magic (or lack of) that is the cause of her flightlessness, then we wade right into broken aesop territory.
 
Instead of “Just because you are unable to have the talent you desire, does not mean you wont find one” we get “If you have a disability, it means that fate is playing a sick joke on you by deciding to punish you in some unfathomable way”
 
Yeah, a real good message for kids to learn
