Unlike the American Civil War, which was fought to determine whether fellow humans could be bought and sold as property, the Equestrian Civil War was waged entirely by the Apple Family against the Equestrian Government, over a dispute as to whether the Apples could just grow their trees wherever they wanted.
This was caused - in no small part - by Applejack planting a tree in the middle of Luna’s bed…
…while she was sleeping in it.
