Applejack’s actually pretty smart. She’s not book-smart, and in some ways is willfully ignorant, but in ensemble episodes that aren’t actually about her (most of them) she’s usually the first one to make pragmatic and competent decisions and suggestions something, besides Twilight. Plus she’s been shown to learn from her mistakes, which is a kind of intelligence.

Y’know, I always thought that ‘fancy mathematics’ line wasn’t meant to imply AJ wasn’t good at it but that she used it as a way to brush past Mac’s argument.

There was PLENTY she could have learned in that episode, she was just too silly to actually learn any of it.
 
According to Applejack, she “already knew” that she could count on her friends to help out when needed. This is pretty much BS or she wouldn’t have run out of cider on the first day. Remember, it was well established that she NEVER have enough cider to meet demands, so she has no excuse for not having recruited extra help prior to Flim and Flam even showing up. Also, it was TWILIGHT’S idea to have other ponies help out, not Applejack’s. She’s claiming credit for something that never even occurred to her.
 
Heck, even her lesson about taking your time to do things the right way is pretty much BS. The ONLY reason she beat Flim and Flam is because Twilight was able to play on their overconfidence. “Doing things the right way” would NOT have worked, and had they continued to do things that way, she would have lost the farm for sure.
 
Also, technically, Flim and Flam won; so there’s that.

Guys, really, but adding apples to pony IS fancy mathematics. It’s possible only if you create new mathematical model, but in normal one it’s impossible, as apple and pony are not numbers.

The writers don’t come right out and say it, but it’s pretty broadly hinted that Applejack doesn’t have much in the way of “book smarts”. There are plenty of examples of it in the show besides these.
 
Fortunately she seems to have most of the “horse sense” (pun fully intended) among the Mane Six, which helps make up for it.
