That’s what I presume. If the egg was shown in the same episode, the discrepancy would surely have been noticed - but if a few episodes later the layout artist, lacking specific instructions in the script, decides to colour the egg to match the scene harmoniously, it just slips by, until obsessive fans take note.
 
Given the unusually fast and hectic production schedule of MLP, compared to other cartoons, and the fact that the writers are all freelancers in L.A., not in-house staff, it’s a testament to DHX that most slip-ups are triflingly minor.

Highlights are usually achieved with dyes, and you typically would only need to ‘touch up the highlights’ if they were dyed in in the first place.

Yes, that’s an inconsistency. Probably because the people who write the dialogue (such as Twilight saying she doesn’t dye her hair) and the people who create the visuals (such as Twilght getting the streak in her tail touched up at the spa) live an work in two different countries and never meet each other.
 
Jayson Thiessen and Jim Miller do a great job keeping things coordinated and consistent, but it’s inevitable that some things will slip by them.
