Don’t really have a favorite, but I would not kill her/him. I’d knock him/her out. Restrain her/him and take her somewhere else. If by any chance the pony is a unicorn or alicorn, after knocking him/her out I’d want to see where I could get a magic dampener ring to prevent him/her from doing any magic.

Well my favorite characters is lyra so I would just arm my self with a boom stick and warn lyra I like her and I’m not to going enjoy this.

I’d use the Full Body-Bind Curse, Petrificus Totalus, then I’d find a way to return them to normal. Actually, since I like all, that means I’d need to spam Petrificus Totalus.

No killing, but there would be blunt objects applied to pony skull, and some rope use after where we would sit down and calmly (at least on my par) talk about why exactly they want to kill me.

There is no way I would or could harm Princess Celestia.

Applejack? I’d talk, then run, then fight as a last resort. I most likely wouldn’t stand a chance. I’ve got a hunting knife and small hatchet that I use when I’m out in the woods, but she’s made short work of timberwolves with rocks, and spends her time kicking the shit out of trees. I’d rather fight any of the other ponies really. At least then I’d have a greater advantage in close quarters. Running would be the best option. The place where I live has a lot of doors and stairs, both things I’d imagine ponies having trouble navigating.
 
I’ve got little to fear from Rarity, Fluttershy, or Pinkie Pie (although running is not an option with her). Twilight Sparkle isn’t that good at using her super magic very quickly under stress, as seen multiple times in the show, and since I imagine RD being an agile fighter she wouldn’t have enough room to move in my cramped living conditions. So anypony but Applejack, really.

Try to talk to her, and if that didn’t work I’d run for it.

How desperate am I? Because when my options are starvation and cannibalism, survival would likely trump everything else.
 
Oh, and I’d probably be too surprised to see a talking brightly coloured pony in my house to mount an effective defense. Maybe a desperate flailing of my hands, but I suspect I’d only get out a surprised, “What the…!?” before I got my head kicked off or impaled by a horn or something.

This is one of those bullshit Hypothetical questions that people ask.

Same ponies here. I’m not sure I’d have zero chance against them; I am armed to the teeth with weapons they’re not really familiar with. But I wouldn’t say my chances were good. Reason could work; I can’t think of a realistic reason why Twilight or Dash would want to kill me. If it’s a misunderstanding then buying a little time and talking might be all I need. If it came down to me or one of them, I would have to take the pony out, assuming I could. Dash or Twilight trying to kill me when it’s not a misunderstanding, means they’re not the ponies I thought they were, anyway.
