He did that with his first comic with Celestia falling in love with a foal, albeit a resurrection of a formal lover but still. Now THAT, was weird.  
Now he’s past creepy town and going strong to nope city.

This also would’ve been a great chance to get to know Nightmare’s own character, too. As aside from her villain role in the comics we basically know nothing about her beyond her typical megalomania and attempt to rule the world with a penchant for fashion.
 
Say Rarity initially rejects the offer, thinking there’s some sort of trap involved. Nightmare continues to pester her, saying “You only have everything to gain and nothing to lose, aside from remaining as dead as an outdated plaid skirt, that is.” Prompting Rarity to reply with “Well, I guess that just means I’ll have all the time in the afterlife to bring it back in style!”
 
They then get huffy and try not to talk to each other, but being where they are, that quickly runs its course into the void and so they start chatting again. Through conversation we can then learn more about Nightmare, like what exactly did she see that made her desire her own life to live so much. I know it’s because she saw how happy Rarity and her friends were, but it’s always better to show rather than tell. The scene could also be used to reflect Sparity’s character as well. For instance, having Nightmare reveal she really wanted to try eating a daffodil sandwich, since she thought it looked very tasty. Then later on show Sparity having an urge for daffodil sandwiches that she finds weird, while Rarity looks on with a smile, that sort of thing. It shows that while her memories are lost Sparity and Nightmare are still the same pony, reinforcing the while reincarnation theme.
 
Please understand that rather than criticizing, I’m critiquing. I just feel there’s some potential that’s lost from this scene being so short and rushed, in my opinion.

Considering she was shown distrusting Discord for a long time alongside the rest of her friends sans Fluttershy, I think it’s safe to say she’s not always jumping at the chance to forgive and forget the misdeeds of every villain who’ve tried to them. And while Rarity can be overly generous, in Rarity Takes Manehattan one of the lessons she learned was that while generosity is a good thing, you should also be mindful of those willing to take cruel advantage of that generosity. So, taking into account that what Nightmare tried to do was far worse than someone like Suri, I think Rarity would be a little more hesitant and suspicious that Nightmare was just putting up an act to rope her into trap of sorts.

Isn’t this really fits with the whole “Element of Generosity”? This is Rarity we talking about. Even in cartoon. Sometime Rarity have generosity without reason. Give things or offer the help to stranger.

Assuming Nightmare was sincere in her supplication, which she was, but Rarity should have been at least somewhat more suspicious when dealing with an entity that fed on insecurity and relied on deceit. That way there would have been more build-up and character development on Nightmare’s part to show her current desire to given a real chance at life rather than just stealing someone else’s.

If Nightmare’s body has all the power, Rarity can just use it to destroy her soul. :)

While the comic seems interesting, I gotta say the pacing of this particular flashback scene needs fine-tuning. There was barely any build-up before they all became emotional wrecks and Rarity just decided a force of darkness was trustworthy enough to be given a second chance at life as her own daughter.

I’m actually starting to follow this story at the moment.
