Some of the staff know about Lyrabon. Nayuki has commented on it, and I assume Sibsy had to know. (Raven had no idea the fandom had named her Lyra prior to EverfreeNW 2013, but it was explained to her there. I don’t know if that ever included explaining Lyrabon, I only saw where she was told “Lyra” was the minty green background unicorn. And of course the name is now official through the magic of ascended fanon.) At this point it’s pretty clear at least some of the staff deliberately pair the two as a nod to the fans rather than just due to their colors going well together.
 
Especially in this case. “Equestria Girls” didn’t even have any of the show’s background ponies, just secondary ponies like Vinyl, Trixie, and Derpy. So going through the trouble to create new flash models for a fan favorite pair could not have been accidental. Sticking them together as fillies in “Pinkie Pride”‘s flashback scene also seems a little too much work to be coincidental.Does it mean they’re officially a lesbian couple in the show? Of course not. Does it mean the staff intend it that way, and leave it ambiguous enough to get past the censors? That’s more nebulous. The meaning (so far) remains unclear, but it is clear that Lyra’s ascended to secondary pony status (TVTropes rates her as the second most important background pony after Derpy), and her association with Bon Bon has also become official.

Hmm… Half lidded eyes. These two always together. I say either they are teasing the fans because they know how much they want to see this particular ship or its merely a coincidence. let the eternal debate begin!

Nah. It’s just many fans seeing what they want to see. The animators most likely mean them to be best friends or something but of course bronies want to see them as a couple because that’s how the fandom treats them.  
Funnily, this always reminds me of my music teacher and this one time he was performing with his band in our school because he was the singer and sang cheek to cheek with a another member of the band during some songs. and no, nobody thought they were lovers because of that)
