Yes, they were separate in this alternate alternate universe. To recap Luna and Nightmare Moon were running the court(Ruling isn’t always fun.) when Celestia was living with Paper(In disguise of course.) back in To Love God – To Love Mortal(The prequel to this story, but I’m guessing you already knew that.).
 
However, possible spoilers since I don’t remember if it’s been revealed properly in the comic. According to the Crazy Future timeline(Spoilers ahoy) Nightmare Moon was sent back to the moon by Celestia sometime between the last story and this one.
