I played the game last week for the first time and I love it :D
 
So here we have:
 
Twilight as Alan Wake  
AJ as Berry  
Maybe Mean Twilight or Discorded Twilight as Mrs. Scratch
 
Fluttershy could be a good Alice since both a friendly and afraid of the dark.  
Sombra could be the Dark Presence aka evil Barbara Jagger while Good Sombra (IDW) could have been the real Barbara. That could turn Celestia into Thomas Zane (or you could use Lyra as Tom, since both are creators, and BonBon as Barbara)
 
Tor and Odin….maybe Octavia and Vinyl?  
Sarah Breaker could be any Shining Armor  
Hartmann could be Discord since both are manipulative jerks.  
Rose would be Pinkie Pie  
Nightingale has to be a jerk, so maybe pre-reformed Tempest.  
Cynthia Weaver (lady of light) could be either Luna, if we’d chooose Celestia to be Tom  
The good doctor would be Nurse Redheart  
The radio guy…I don’t know. It could be Luna if we don’t choose Celetia to be Tom

I wouldn’t be surprised if Tantabus was a race, not just a single being.
