There’s a horrifying implication here that one of the events caused by the Rainboom (Fluttershy learning about caring for animals, Twilight becoming a student, etc.) is indirectly responsible for the death of AJ’s parents.

Ya but if you think about it it what if because Applejack gets her parents but someone else loses something. Like because Twilight never got to be taught by Princess Celestia in the Sombra future she never got Cadance as a babysitter meaning she and Shining Armor never got married, and if the mane six never found the elements of harmony Celestia may have been force to destroy Nightmare Moon in the Sombra universe as well.
Applejack is my favorite pony, and her family is my favorite too. On the other hand, those crystal ponies didn’t wanna be enslaved and forced to fight to the death under King Sombra’s reign. I’d still try to change the future, but I’d feel bad about this part.
