The reason yellow is so common is that this hue also covers the various shades of brown. There are a fair number of brown ponies as well as yellow ones.
I had a thought a while ago that the lack of green ponies was due to the presence of grass in so much of ponyville and ponies would be harder to see against it. I’m pretty sure that isn’t right, as there are many other colours in the backgrounds.
It’s graph indicating the spectrum of colors used in MLP:FiM on the female characters. It shows that yellow is the most common.
