Offering flowers as an apology does not mean much, if not anything…except just that, an apology for being a dick to everyone back then. I mean thousand years ago, Discord could just have randomly appeared to mess with everyone on Equestria for who knows how long until they sealed him. That’s probably the actual extent of their past story.
 
But some people are bent in believing Discord was a prominent part of Celestia and Luna’s childhood, thus believing they were “close”.
 
Shippers like to use that little scene to fuel their ships because they are, well, shippers. And I do get that, at least.
