I would hold verity of AMA answers very, very low. Nobody answers it with non-joke non-weasel answers, and treating all answers as canon would result in very, very plotholey nonsensical ‘canon’.
The One Where Pinkie Pie Knows. Currently, his observation is just an observation until an official statement is released explaining why foal eyes were changed. However, there is a potential issue that could prevent an official statement being made, and that issue is that nopony gives a shit.
Well, actually, that’s obviously unture. The actual issue is that it’s not very important unless somepony decides to ask the question next time somepony holds an AMA. I would like to know, but it’s not a priority, as aforementioned.

Yes, I totally believe those small closed eyes, when opened, would be those gigantic things.
When we see Pound and Pumpkin as newborns at the beginning of the episode “Baby Cakes,” both ponies had their eyes closed, so we aren’t sure if they started with visible sclera or not. When we do see their eyes, it’s when they are about a month old. There’s no retcon here.

Pumpkin’s and Pound’s first appearances were when they were both a few hours old and they still didn’t look like Baby Applejack in S05. This is a plain ol’ unexplained retcon like Dr. Eggman. X3

They appeared with the old design in The One Where Pinkie Pie knows. Silverquill’s theory about Flurry Heart being Poof seems to be correct…
Wasn’t the first Cake twins episode in season 2? Seems like they could have redesigned them a little in season 5 and just explained it away as them aging a bit. Babies age fast, right? It wouldn’t have been weird. They coulda still been too young to talk much, had the new eyes, and nobody would have thought it strange.
