But it’s not completely random? Like, two parents don’t just have a kid and their kid is some random colour not in either of their palettes. Plus, later season is still canon. Neither Sombra nor Celestia have yellow/red/orange in them.

You’ve seen too many offspring-OC fanarts. Aside from later seasons (and Rarity’s family), foal color is always different color from either of their parents. It’s a not color mix, it’s not “mane/eyes from one parent, coat from other”, it’s just different.

Did you even read the comic? Starswirl closed it but Celestia reopened it and visited him frequently after that point. She has been for the past millenium. That was why she mentioned the whole thing of being friends with Opposite!Luna to make up for our luna becoming NMM. If it was closed a 1000 years ago when Starswirl closed it, he disappeared before Luna turned bad, and Celestia would never have visited it to deal with the grief. There was absolutely a chance to conceive a foal then, you silly geese.  
I don’t understand why everyone is going “SHE CANT BE THEIR DAUGHTER BECAUSE MUH INCORRECT CHRONOLOGY” when the genetics is a much better reason to contest them being her parents. She can’t be their daughter because it makes no sense genetically. Unless you were to say that her colour scheme was a mutation caused by being the daughter of two ponies from different dimensions, which would make sense.

What if her Mother is Actually Principal Celestia with her memories erased.

It doesn’t really make all that much sense, actually. Celestia and Mirror Sombra’s only chance to conceive a foal was nearly 1000 years before Sunset’s time.

Sadly the comics are only pseudo-canon. But it does at least make sense.
