Trixie almost ruined Ponyville back during Magic Duel, and she did not apologize to the ponies in town except Twilight Sparkle at the end of that episode before running away.  
During her return in recent episode, she was given the chance to do so. But Applejack thinks Trixie actually gave Rarity and herself some sweet memories together.  
It’s just some reference that die-hard shippers like me would understand right away.  
If you still think this is too much of a confusion, feel free to dislike.

But the description doesn’t explain anything. What’s the context here? Is there a specific reason why Trixie is apologizing at this time? What is it exactly that she is apologizing for? Why only to Applejack and Rarity? What does rarijack have to do with anything?
