My theory is that eventually, humanity will want Celestia and Luna to leave due to how overpowered they’ve become, much to the sadness of the Harmony family. When they find a planet to live on, Celestia and Luna will use their accumulated life experiences to slowly create Equestria.

A “Planet of the Apes” thing would be if ponies overthrew the humans. The humans will not be overthrown by the ponies, they will become the ponies for reasons established in the page I linked.  
Because we know that this is a “how Equestria was made” story, we can make a logical assumption that Earth is going to get a lot more magical in the near future. Meaning we can reasonably conclude that what happened to Grace will happen on a global scale, and will obviously be permanent, because if it wasn’t permanent, Equestria wouldn’t be made.

And the author himself said this isn’t going to end up like a Planet of the Apes story, so no, her fate is still unknown.
