I’d like to think that in this world instead of being born one faction or another all of them have magic, they just get categorized based off of how they choose to use it.
 
Pegasi use their magic to change the natural world(like giving themselves wings or changing weather)  
Unicorns manipulate space/time(teleportation, telekinesis, changing destiny)  
Earth ponies enhance themselves(extra strength, speed, 4th wall breaking)  
And Alicorns have control of all three types of magic, although they require training to master all of them
 
Sort of like Nen in HunterxHunter, the choice is natural, but random, and you can somewhat go out of your category, but it either takes a lot of energy or is random and uncontrollable(Pinky making objects appear, Shining Armor throwing Cadence that far, Vinyl always having the bass cannon somehow, Fluttershy’s stare)”
