As a southerner, I can confirm that this 100 percent correct.
“Hearth’s Warming Eve” pointed out that back in the bad old days, ponies were in fact racist, with Unicorns, Pegasi and Earth Ponies each believing the other races were inferior. However, they got over it once they realized their mutual hatred was destroying their world (via the windigoes). I’m pretty sure any racist notions in today’s Equestria are quickly suppressed; after all, no pony wants to see the windigoes return.
She makes an exception for close friends, and even then it takes a near-destruction of Ponyville before she gives in.

Honestly, that argument falls flat when you consider that unicorns generally require magic to function - as AJ said, it’s a part of what they are - that the actual world they live in rather explicitly runs on magic, and there is a strong implication that the Earth ponies have a magic unique to themselves. For Applejack to get so heated about it that she lashes out against one of her supposed best friends for doing something natural to her, over a tradition that she had no realistic way of knowing, it indicates that Applejack values her outdated beliefs on magic more than she values Twilight, and that the no-magic rules connect to a deep-seated (even if those who adhere to it are not otherwise malicious) prejudice against magic use and, by extension, those to whom it is natural. It’s roughly equivalent to 19th century voting requirements that ask for a written name when the people they wished to block could not write in English or did not have a name the census takers would accept. One wonders if she resents Celestia for raising the sun she needs to warm the air since now they can’t take all the credit.

“Winter Wrap-Up” being done without magic is something that’s been done for ages due to tradition. Applejack even mentions that in her tirade against Twilight in the episode; if she was racist, she’d be blunt about it and not use other reasonings. That’s part of why she’s the element of honesty, and why I don’t buy headcanons about her being racist.
Rarity may potentially be elitist, but none of them were really racist except with regards to Zecora, and that was cleared up relatively quickly.
I actually do have a headcanon that Applejack is EXTREMELY racist, but is legitimately a nice person aside from that (I’ve met this sort of person many times down South, it’s weird), so she probably tolerates Fluttershy, Rarity, Rainbow, and Twilight’s use of their powers because she likes them (they’re the good uns, granny!), but when they start stepping on tradition her bigotry gets the better of her and she has to put her friends in their place since, in her eyes, they don’t know any better.
