Actually, LB is right. The original “sitting lyra” was from Season 1 Episode 7, Dragonshy, wherein she was sitting next to Shoeshine. Lyra did always appear next to Bon Bon more frequently than any other character even in S1, which according to the producers was (at least originally) for aesthetic reasons. It’s because of this association that people mistakenly remember that she sat next to Bon Bon in this scene, but images depicting that are either edits or fan interpretations.
 
The first time Lyra is actually seen sitting next to Bon Bon (to my memory) is in Season 4, in Rainbow Falls.  

 
And the first time she’s seen sitting like a human with Bon Bon is in everyone’s favourite most acknowledged episode, Slice of Life.

Also, you’re wrong they did sit together once in S1. Then starting S2 after they started becoming popular the show-runners started having them cameo more together.

That wasn’t even them together in S1, it was Linky/Shoeshine.  

 
Otherwise, I agree entirely, time apart in any relationship is healthy, as is having your own life and interests apart from them.

I’m not really into it personally. (Never was a major ‘shipper anyways) In fact, honestly I feel very burnt out on “LyraBon,” because that’s all we ever see of them now, and the fanbase has completely “Flanderized” them with it to the point where hardly even anyone portrays them as platonically anymore, nor even ‘ships them with anyone else, or even gives them their own personalities, or quirks anymore. (Aside, from the occasional meme gag.) It’s funny to think it all started just because they sat next to each other once in Season 1 too, and that’s not really enough to get me into the ‘ship. Though, I respect those that do like it, I just feel we should be allowed to portray them in other ways too.  
(I feel the same about DJ & Octavia.)

My guess is because someone wanted Lyra to be shipped with someone else. . . second-person, perhaps?

Someone edited the Bon Bon necklace into a plain bead? Why? Lyrabon is awesome.

But… Why edit that?
