The idea behind the story is that Ganondorf is so frustrated with losing, even with the Triforce of Power, that he resorts to stealing the most powerful relics in Equestria in order to amplify his own dark powers with powerful Equestrian magic. This, unfortunately, backfires in his face and he essentially becomes Midnight Sparkle 2.0
maybe he lost it.
Also, why would Ganondorf need the elements of harmony when he possesses one third of the Golden Power?
