I don’t know about you, but most non-elderly adult ponies look the same age. And then you see them in Cheese’s flashback and some are fillies while others have adult bodies.

Im sure it also has to do with making Flurry a bit more expressive since she is more of a central character than the Cake Twins.

Well, considering we’ve had, what, two Hearth’s Warming Eve’s, two Winter Wrap Ups and that seasons 1-3 took place through one year, it’s safe to assume about two years have gone by through the start of the series. Which makes the Cake twins about a year old at this point.

That’s a very good point. Baby cakes was four or five years ago, wasn’t it? The Cake Twins should be much older than they are now.
 
And the CMC should be full grown adult ponies by now, so what?  
It’s the TV infant syndrome: Cute kids and babies never get older in the show.  
Example: Bart and lisa have been in elementary school for how many decades now?
