She does kind of fly once she got the crystal, she kind of flapped her wings once before gliding down to talk to the crystal ponies.  
Also this looks dirty lololol

She was probably too weak to actually fly, but not to just glide.
 
On the other hand this seriously looks kind of wrong in still frame and goddammit animators.
