Pharynx is driven by passion for destruction and selfish desire for his old, parasitic ways. That never changes. All that changes is that he channels that into love of his community.
I think the main disconnect here is associating Green with a love of the past. It’s not. It’s a call to nature, to the natural way. In societies like Dominaria and New Phyrexia this does play out as a longing for history, as the old ways are the natural ways, but consider Zendikar and Amonkhet, where green has managed to be natural and contemporary. This might just be me, but when I compare lovebugs to cheesebugs, compare the regrowth to the desert the hive was, I think that the new changelings are the natural way, so in this case, unlike our standard-setting Dominaria or personal-level Earth, the old ways are not more natural and are therefore not green-aligned.
That said, I probably would have gone RWB to RW or RGW. He always had the community in his heart, he just had to learn to express it.

True, but being big on the past is one of Green’s things, and he didn’t strike me as amoral enough to be Black. Even at his worst he was trying to protect others, and that’s as anti-black as you can get.

You do make a good point about Pharynx, but the key difference lies in what precisely he obsessed over. The Gruul Clans, for example, resent civilization for encroaching on the sacred wilds they were meant to protect. Pharynx yearns for the return of the cutthroat, domineering society of a race of life-sucking parasites and tries to preserve that society through his actions.
Cunning Maneuver: Great representation of that tactic. Little surprised it doesn’t effect planeswalkers too though.
Buck Tradition: A hard counterspell with additional enemy color hate? Nice.
Ravage the Novel: He’d better not destroy any books in front of Twilight./jk
Flourishing Wastes: I’m pretty sure you could do some crazy stuff with this one.
As an aside, I’m a little confused by your position on Pharynx’s color identity. It seems like you feel he went from RB to RWB. I felt it was more that he went from RG, emotionally driven and obsessing over a better yesterday, to RW, still emotionally driven, but to protect others above anything else. Admittedly the last bit applied even beforehand, but it wasn’t really externally apparent at all.
Color pie has nothing to do with directly with morality. Black generally tends towards selfishness, which lends itself towards those who would seek gain for their own power, but also can produce heroes who through their desire for self-preservation will support the greater good. (The same of course is true of white, though normally seeking order and the good of the community would breed heroes, there are exceptions in Magic as elsewhere)
