Nope. Caramel was not there. I was wrong.
Regardless, the ship is still weird. Not because of any relation, apparently, but it’s weird how insistent shippers are with it. It’s almost as prevalent as Bonbon/Lyra. Yet,unlike with those two, Caramel and AJ have never shared any interaction on the show at all, let alone in any way that would suggest compatibility.
Also, if you wanted to find someone who doesn’t like AJ being shipped with Braeburn, you found one; and it’s for the exact same reasons I didn’t like Caramel/Applejack.
I mean, I think shipping in general is weird, pointless, and usually nonsensical. Not to mention almost always taken way past any reasonable level of dedication. But incest ships in particular, and especially ones involving AJ are even worse. (Yeah, just stack on those southern/farmer stereotypes, y’all clearly know her character so well…) …And you can call me a hypocrite if you want, but I’m fine with incest porn. It’s incest shipping that gets me.
They never have been cousins, Braeburn is her only cousin, not Caramel; here explains it:

You should investigate a little bit more. What I don’t understand why people always accuse CaraJack of being “Incest”, everyone thinks they’re cousins (But they never have been), when actually Applejack/Braeburn are cousins and almost no-one says something about braejack, that blows my mind XD

Don’t know if that’s true, but there’s been no blood relation established as yet, let alone anything as specific as cousin.
Hell, Flitter was in the second reunion they showed us.
