It’s what they did on Chrysalis war reality which makes perfect sense, if your town is taken over you flee to some place that can offer you some protection still, ponies know Everfree better than foreigners they can resist there with guerrilla tactics better.

Escaping to the Everfree all the way from Canterlot? How dose that make any scene?

Trixie: “What in Equestria were you thinking, Starlight? Why did you just suddenly decide to steal the pearl?”  
Starlight: “…it was the only way I could think of to save Equestria.”  
Trixie: “Except it really wasn’t. Novo was about to say yes and give us the pearl! GASP Unless… you didn’t really want ne to socialize with those seaponies, did you? You wanted me to distract them!”  
Starlight: “I wouldn’t have resorted to my old ways, but this isn’t Equestria! Twilight’s teachings have no place here! We can’t socialize sketchy sales creatures and con artists, perform magic tricks in the sky and expect everything to be alright! It’s not enough! We are not enough!”  
Trixie: “No, Starlight. We stuck together. We were actually getting somewhere for once! The only one who stood in the way this time… was you!”  
Starlight: “Well I’m doing the best I can! Everything rests on me! I’m the only one left who can save everypony! I’m the last offense Equestria has!”  
Trixie: “You’re also the only one here who doesn’t trust her friends!”  
Starlight: “WELL MAYBE I’D BE BETTER OFF WITHOUT FRIENDS LIKE YOU!”
 
Geez, the more I think about it, the more I realize how much better this movie’s narrative would have turned out if it focused on Starlight and Trixie. Then the actions performed within would make sense.

But the movie is not about them. They had their chances to shine in the Season 6 Finale already and a lot of people hated the off-screen Mane 6 capture & no explanation given as to how they were. Remember, the Mane 6 are the main characters not Trixie and Starlight. Yes they have their fans but the Mane 6 are the focus of the show and this movie plus we expected and wanted a Mane 6 adventure from this movie and we got that. If you want a Starlight and Trixie movie go combine No Second Prances with To Where and Back Again, All Bottled Up, and To Change a Changeling and there is your movie.

Starlight (and possibly Trixie’s) cameo was very likely a late addition, since as @Rappy0 said, the movie was in production for years already.

So…? I am perfectly aware of it, does the feeling should be any different though? I wish there was more of Starlight and Trixie regardless? ain’t here for a justification been all too frank.

They started working in this movie in 2013.

The only thing I can say that upset me in the movie was Starlight and Trixie not being a greater part of it, hey at least the princesses put up some sort of fight? it wasn’t disappointing, whole movie played great just wish there was those two in it too.
