You wouldn’t say, “I identify as he” or “I identify as she” either. You might, on the other hand, say “I identify as male” or “I identify as female.” In the same way, one might say “I identify as agender,” for example.  
The notion that an individual must be either male or female is merely convention in our society; historical cultures have taken different views on gender identity, as have more than a few current ones. I won’t cover them all here for reasons of space, but you might consider researching ‘third gender’. Further reading on this subject falls under Dewey Decimal classification 306.768, if you want to check your local library.
 
tl;dr: It costs you literally nothing to address a person in the way they ask you to be. It’s a matter of respect for your fellow beings, and nothing more.

“They” is a pronoun, but it is used in the subjective case; “them” is the objective form of the word. (I admit that I had to search for that online) Although “they” is a pronoun, you had a logical explanation for your statement, so I am not going to criticize you.

I can understand why people do not like the idea of over two genders, but I also do not believe in antagonizing others who use them. At one time, I even had gender confusion myself, though not all alternate gender individuals are confused.
