In a cartoon like this, you have a certain economy of characters – you don’t show parents unless they become important to the plot. So missing or unmentioned parents for Scoots or Dash aren’t necessarily dead or something – they just aren’t important to the story.
 
But in AJ’s case it’s more than a little weird that they never show up at what would be, if they were alive, their own farm. Granny is there, the three kids are there, and that makes the parents’ absence pretty conspicuous. Especially given there’s a small child in the mix – if it were just AJ and Mac, you could buy the parents having gone off to establish a new farm elsewhere or something, but what parent would leave a ten year old behind like that?

Well there is a running theory that Pegasi have not much in the way of family ties as hold overs from their military days thousands of years ago.
 
So as soon as the kid is old enough to fend for themself they have to ‘Leave the nest’ so to speak
 
…Still doesn’t explain Scoots but maybe her parents are lame and doesn’t want anyone to know.

The main pegasi ponies do have a mysterious lack of parental appearances considering there’s no mention at all of RD, FS and Scoot’s families, so maybe there’s something to that.
 
In regards to AJ’s; yeah, it’s because she lives with family, so it’s particularly strange that they’re mysteriously absent. I kinda like it that way, lets the headcanon go wild.

I think it’s also because AJ lives with her visible family so there’s more curiosity where her parents are since we see everyone else.
