Remember she’s under a spell. In her right mind Fluttershy would never fart in FRONT of another pony, let alone on one of her friends who would hate it the most. And it could still just be the skunk. Plus Rarity already farted in the Nightmare Rarity comics.

Ah. TV Tropes seems to think otherwise, but it’s possible. Though Rarity already farted onscreen in the Nightmare Rarity comics, and Pinkie made reference to Rainbow Dash breaking wind in the pirate comics, so it wouldn’t be that unexpected.

It doesn’t, but how else could Fluttershy imitate one herself? The implication is that she farted in Rarity’s face because it’s the only way she could simulate spraying a pony as a skunk could.
 
I finally got around to checking out the comic. While it doesn’t show any of Rarity’s interactions with Fluttershy after she is restored, since Twilight told her that Fluttershy was under a spell and she even helped turn her back by finding the amulet, she has to know that Fluttershy wasn’t herself when she farted on her, so I’m sure she doesn’t hold it against her. If anything she probably feels for her, having accidentally farted in front of a pony herself once so she knows what that’s like.
 
Maybe she even dismissed it as accidental before finding out about the amulet, because she knows Fluttershy wouldn’t intentionally fart in front of anyone. And she seemed more disgusted by the smell than at Fluttershy herself, and did not seem to confront her about it. Someone else interpreted her “low-key” reaction as it being less of a big deal to them than it is to us (because we don’t expect this of cute female ponies in a kids show, much less graceful ones like Fluttershy and Rarity, but in-universe to them, it’s not that unusual, however embarrassing or uncouth)

Horses can’t have permits, only humans can.

Funny thing, skunks don’t smell as bad as cartoons make them out to. They’re fussy creatures by nature and aside from the spray, they actually make sure to keep themselves clean whenever they can.

Fluttershy, you DO know that you need to have a permit and have the skunks’ stink glands removed by a vetenary surgeon before you could keep it as a pet, right?
