I think it’s because she is channeling Twilight’s alicorn powers in her human form; but in her pony form the magic is her own.
This is why we see her struggling to eat with the fork using telekinesis in pony form even though she has shown far better telekinetic control in human form.

Maybe? Assuming that’s possible. There are some implications that transformations like that are some kind of specifically EQG world thing (namely how Sunset knew she would get special power if she used Twilight’s crown in a different dimension), part of how magic works different there than in Equestria, etc.
My theory? She gets wings in the EQG world because the magic she uses there initially came from Twilight and she’s Twilight’s humanoid counterpart (she stole magic from the human six but the magic they use initially came from Twilight’s crown), however she loses them in pony form because she never actually became a physical alicorn.

But in Equestria girls, Twilight ponied up and had wings in a few movies(I forgot the name of the movies). Not all of them. There was the first movie and she didn’t have wings.
