Within the story it wasn’t a ship teasing but just an apology after being teamed up with Tirek at the time they were sent to Tartarus. But when it comes to meta meaning, the story board artist was intentionally removing Luna from the scene in order to focus on Discord and Celestia and give shippers some fuel. In the script that scene wasn’t described in detail but simply as “cue the ending song montage with Discord being sorry for betraying Princesses” so entire scene was interpreted by story board artist.

They teased Marble Pie with Big Mac in Hearthbreakers and gave Discord a flower flirting scene in S4 finale. Perhaps Big Jim was refering to those ships as something “people were reading too much into” while Fluttercord and LyraBon is still something that might be confirmed.
