I assume the glass barrier is magic, and that there’s a difference between passing through solid objects and magic ones that may or may not also be solid.  
I also assume that young ponies are probe to uncontrollable burst of magic, and I think Twilight herself lends credence to that theory.

I think Celestia made Mrs.Cake Pregnant using her own Magic when she visited Sugarcube Corner in the Bird Episode, but Mrs.Cake and the other Ponies didn’t notice it

Even if she had a spell like that, it probably wouldn’t of worked anyways. The Alicorn Amulet is very powerful, don’t forget. So it’s probably a powerful magical barrier.

Also, if you want proof that it wasn’t mere glass, just check the part of the episode where the beavers are trying to get through and when they touch it with their tails it sparks red magic effects of the same color as Trixie’s alicorn magic.

That barrier was magic, even though it appeared like glass, its not actually glass and so Twilight wouldn’t have had the power to get through it. The baby cake phased through a naturally physical object.
